I have a set of unit tests and I can run Cloverage with that and then I get some results. And I also have an integration test that I run against a uberjar with a real DB that is populated with some test entries. is there a way to get test coverage in that case? (integration test also uses clojure.test for running the tests)

I don't think so, cloverage instruments your clojure namespaces. An uberjar contains compiled java class files.
