Not sure where to ask this, on Windows, every time I unlock the computer, Emacs tries to prefix every command with the windows key, ie s-<mouse-1> is undefined from a mouse click to focus the frame. It goes away after pressing the right windows key on the keyboard. I'm not finding much information on the web for this

Sounds similar to a focus issue that used to happen a few years ago. Is Emacs 29 being used and are the packages fairy recent, e.g package update in the last year? Avoid using the mouse to focus the Emacs window and see if the error persist

yeah everything was updated to latest this week, I don't think it's a mouse issue, because every other input is prefixed by s-

its as if Emacs (or windows itself?) thinks the windows key is being held down, and pressing it again resets that state

not a blocker, but still annoying hehe 🙂

tempted to believe its Emacs, because its the only program showing the issue (although at one point last year it was windows-wide, probably an update fixed it)
