The group/artifact ID bug would only affect projects created with names that did not follow the reverse-domain style of naming required by Clojars Verified Group Name policy, that were created in the last few days, using deps-new v0.2.x. The file copying bug did not affect any of the built-in templates (and I don't think folks are creating their own deps-new templates yet -- but hopefully they will start now!).
