can't say anything about the disappearance (maybe the existing ones were project-specific and this is a different project or something), but it should be possible to add them in settings, langs and frames, clojure, REPL commands

That was moved in a recent release, since it makes more sense to have it in settings. The disappearance is a pain though, I’m sorry - sometimes settings do seem to get lost on upgrades.
